(with one small bugfix in bgen/bgen/scantools.py)
This replaces string module functions with string methods
for the stuff in the Tools directory. Several uses of
string.letters etc. are still remaining.

Updated freeze.py to the new Makefile symbol layout.

Fixed a few compiler warnings.
freeze.py now produces binaries which can import shared
modules (unlike before).

Separate CFLAGS and CPPFLAGS. CFLAGS should not contain preprocessor
